Learning the boss's frequent flyer numbers should be one of the admin's first tasks when she starts a new job. Whenever you make flight arrangements, unless there's a serious time or cost discrepancy, always try to get your boss a flight with his airline of choice.

I used to take the boss's info home with me on the weekend if his 72 hour advance landed on a Saturday or Sunday, so I could be the first to call in and get the bonus upgrade to first class for him. That and the ability to place conference calls is why he loved me *laughs*.

AirTran has an "A2B" corporate travel program that is specifically designed for corporate accounts. I'm sure there are others, but without a dedicated travel agency working direectly with your company, you'll probably miss out on alot of savings - hotels and car rentals included.
